Connect multiple pulsarsynths in the project window. Should they go from Pulsar2 Midi source out to X synth midi in? And where should the midi outputs be connected to? Should I use the midi merger?

You can run multiple cables off of the "Pulsar Midi Source" (hardware midi port on pulsar) or "Sequencer Midi Source" (software midi driver) -- just run a wire from one of these modules to multiple synths -- or if you are sending a ton of MIDI data, use a Sequencer Midi Source for each heavy-midi device.
Try using one of the Pulsar Mixers to mix all the synths, and connect the output of the mixer to your Analog destination module to hear sound (or ADAT if you have the ADAT ports connected to something like a digital mixer, or A16 Ultra

).

Ok, that's clear.
Now how can i hear those synths? I have already installed the midi merger and from there to the midi dest module. I connected the l/r to the big mixer. But I can't here them in Cubase. If I select pulsar midi 1 the midi patchbay freezes. If i use Pulsar midi 2 nothing happens...

To get the Zero Latency, you should monitor directly out of Pulsar's hardware outputs. Connect the Analog, SPDIF, or ADAT outputs to your hardware mixer (Analog might be easiest for now), then you can hear what you play (if you are sending MIDI through the correct port for the way you wired your project).
Then if you want to record the Pulsar devices into Cubase, connect the output of the Mixer into ASIO Desintation, and turn on ASIO channels in the Cubase mixer, arm the channels for recording, boom, there yah go.

In your sequencer, "Pulsar Midi 1" and "Pulsar Midi 2" correspond to the Sequencer Source Modules inside the Pulsar environment (this is all in the manuals, btw). These have nothing to do with your hardware midi patchbay...
If you have the Hardware MIDI port of Pulsar connected, it will show up in your sequencer as, eg. "MOTU MidiExpress XT Port 3" or something. Inside the Pulsar environment, the corresponding MIDI device to use is "Pulsar Midi Input."
