Considering all the tips I received here and in other forums, I have tried to put them all in order as many of you have suggested.
Please look at them and see if there is anything missing, or wrong, or whatever.
Much thankfulness to those that took the time to write down suggestions.
I hope for many of you, this little list will come in handy at some point or another,

Step-by-step DAW Reinstallation
1. Format drives (Of course)
2. Disable on-board sound/video, modems, serial ports, etc. Any unused device.
3. Turn on Hyperthreading in BIOS.
4. Make sure the positioning of the RAM sticks is correct. 1 Stick (out of 2) in group 1, and 2nd in group two.
5. Check BIOS to make sure this is correct
6. Turn 'Plug-and-Play' to "No" in the BIOS
7. Disable virus protection till after the installation in BIOS
8. Change PCI latency from 32 to 64, unless problems develop
9. Do not partition whilst installing
10. Install only the C: drive, unplug all other drives for now
11. Unplug everything attached to back of the computer before installing
12. Use NTFS with all drives
13. Set boot order as follows: First Floppy, then CD then HDD
14. Remove the Pulsar/Scope cards prior to installing XP
15. Remove Cubase dongle
16. Start clean Windows XP installation
17. At the 'Press F6 to install a third party RAID driver' press F5 instead to choose MPS ACPI for HT
18. Leave ACPI enabled (with standard, HT won't work. What would be the best det up here?)
19. Once installation completed do service pack upgrades inmediately
20. Clean registry with good software like J16 Power Tools 2005. Use 'normal' settings, not 'deep' settings
21 set priority for background tasks (system properties)
22 Install USB drivers from Windows rather than Mobo CD
23. Install motherboard drivers
24. Install graphic card drivers
25. Install INF drive at this point
26. Install DirectX 9.0c (might need a restart)
27. Install LAN drivers as per USB installation
28. Change CD and DVD drivers from IDE to DMA if possible
29. Remove any Windows programs you won't use (Windows Messenger, Outlook express, etc), through the XP interface
30. Might be a good time to do DAW optimization. (www.musicxp.net is a good place)
31. Install MIDI drivers
32. Install Audio card (Pulsar card) drivers only and reboot. Then install SFP
33. Defrag computer at this point
34. Switch computer off and plug and install other drives. Restart PC and format accordingly, if that's called for.
35. Check available devices in Control Panel (audio devices)
36. Disable system sounds
37. Install SX 3 plus upgrades (no dongle)
38. Plug dongle
39. Start SX and allow multimedia test
40. Set it to use ASIO driver
41. Test MIDI in SX
42. Hide unwanted MIDI ports in device set up
43. Add shared folder in the device-plugin information dialog
44. Close SX and install VST instruments and and FX plugins
