once i have mixed to to 5.1 how do i set up my routing window so that my sequencer will trigger the ecoding software

hi, I think you need to record your mix to 6 mono-files, before you can encode to 5.1.
That is what I do in Audition.
Guess it's the same with genuin AC3 encoders.
